Originally built in 1965, it was previously John F. Kennedy High School, and had its first graduating class in 1966. It was the last school in the Suffolk City School System to be named for a U.S. President. It was also the largest of the three new schools built at the time, with plans for the school including a vocational education wing. The school's history is celebrated by many alumni who refer to themselves as the "Mighty Wolverines".
In 1990, John F. Kennedy High School transitioned to the now John F. Kennedy Middle School. In 2023, JFK began undergoing a site replacement project, with a new building slated for completion in 2026.
